The distinction exists but its also rhetorically insignificant. Nobody is conflating the academic research complex with the scientific method. But just as how other definitions have changed over time everyone knows that when someone refers to problems with science they mean problems with the academic research complex and related topics.

Put another way in modern colloquial English what you call science is almost always called the scientific method. What everyone else calls science is really Academia. When people start publicly calling for other forms of reasoning and problem solving to be taught then your argument will be convincing.
