A core part of the issue is statistical literacy and statistical expertise. A surprising number of scientists suck at stats. This leads to all sorts of shifty analyses and conclusions, often about statistical significance or causation. People who appeal to science as objective tend to not understand how much freedom there is in choosing analyses. The most overconfident seem to know just enough stats to be dangerous.
